I've seen numerous types of "compliant" boots worn, I think the common thread being that they are laceless, and thus easier to take on and off if you get randomly screened by TSA. Cowboy boots would fit that bill.

I think you’re mistaken. In all the F-18 flight scenes he is wearing proper navy boots. Same for the older movie. In the newer one, he is flying in an F-18 and I imagine the navy had him dressed appropriately.

As for the old days…maybe…my dad wore ankle height “navy boon dockers” when he flew the F-8. EDIT - I am mistaken. I looked at some old pictures and he is wearing the boon dockers in the FJ Fury, but when he shifts to Crusaders he is in combat boots. Maybe an equipment or safety change?
