There are two aspects to this:
First, none of the major religions in the U.S. believe that vaccines are against the practice of faith, and for the ~20-25% of athiests they have no ground to stand on. Second, the other aspect of the waiver is demonstrating that there is no operational impact.
That's not why people are seeking a religious exception.
Some of those seeking a religious exemption are doing so on the basis that fetal cells used in the production of vaccines come from aborted fetuses and many religious people believe that abortion is wrong. This doesn't just apply to the COVID vaccine, there are many that are completely anti-vax on this basis.

He also heaped praise on the researchers and scientist that developed the vaccine with fetal cell lines. It should be noted that the fetal cell lines used were only in research and testing, and those were gown in the lab "based" on cells from aborted fetus decades ago. The vaccine does not contain any fetal cells. I think if one were a Catholic resfusenik the problem is less a religious one than a hyper strict moral one.
